How do I lose that huge, mainly blank, text box that appears in the top left corner and obscures my map when I'm printing a map to pdf.

Copy and paste the map into another application first. I paste it into Adobe Illustrator or Photoshop, but it can just as easily be pasted into Word.

But parts of my map are still obscured

They're obscured by the text box still? When I have a map open and select Edit > Copy Map to Clipboard and then paste it into another application, I just get a pure map; no text boxes or anything else obscuring things. Are you still on R2K2? Perhaps it's only R6 that copies pure maps?
